Synchrony patterns in gene regulatory networks

چکیده

Motivated by studying synchronization mechanisms in gene regulatory networks (GRNs) and their relation to evolutionary events such as genetic duplication redundancy, we consider two types of mathematical dynamical models GRNs that depict general additive (SUM model) or multiplicative (MULT regulations. By a synchrony pattern mean clusters synchronized genes whose states coincide for all time. The identification the each cluster network results into (smaller) quotient equations representing evolution original GRN restricted pattern. From perspective dynamics GRN, case functions core underlying example, if is globally attracting, could represent structural motif performs biological function, also known functional motif. Gene GNRs has its analog lifting process theory coupled cell networks, which reverse quotient: unfolding network, where those unfolded more genes, leads (bigger) lift network. In general, there are many lifts associated with fixed this paper, obtain on robust patterns SUM MULT inspired existing theoretical formalisms. Moreover, explore concepts context related phenomenon subfunctionalization an outcome divergence.

Key Regulatory Gene Expression in Erythroleukemia Differentiation

The characteristics of cellular and molecular mechanisms associated with cell proliferation and differentiation is important to understand malignancy. In this report we characterise a leukemic model, D5A1, to study the action of differentiation agent, cellular events and gene expression of the selected transcription factors. Cells induced with 4 mM hexamethylene bisacetamide (HMBA) caused signs...

Patterns of Synchrony in Coupled Cell Networks with Multiple Arrows

A coupled cell system is a network of dynamical systems, or “cells,” coupled together. The architecture of a coupled cell network is a graph that indicates how cells are coupled and which cells are equivalent. Stewart, Golubitsky, and Pivato presented a framework for coupled cell systems that permits a classification of robust synchrony in terms of network architecture. They also studied the ex...

Patterns of Synchrony in Neural Networks with Spike Adaptation

We study the emergence of synchronized burst activity in networks of neurons with spike adaptation. We show that networks of tonically firing adapting excitatory neurons can evolve to a state where the neurons burst in a synchronized manner. The mechanism leading to this burst activity is analyzed in a network of integrate-and-fire neurons with spike adaptation. The dependence of this state on ...

Spatially Periodic Patterns of Synchrony in Lattice Networks

We consider n-dimensional Euclidean lattice networks with nearest neighbour coupling architecture. The associated lattice dynamical systems are infinite systems of ordinary differential equations, the cells, indexed by the points in the lattice. A pattern of synchrony is a finite-dimensional flow-invariant subspace for all lattice dynamical systems with the given network architecture. These sub...

Symmetry Groupoids and Patterns of Synchrony in Coupled Cell Networks

A coupled cell system is a network of dynamical systems, or ‘cells’, coupled together. Such systems can be represented schematically by a directed graph whose nodes correspond to cells and whose edges represent couplings. A symmetry of a coupled cell system is a permutation of the cells that preserves all internal dynamics and all couplings. Symmetry can lead to patterns of synchronized cells, ...
